Only some of the Touhou manga. Sorry, that's all I can think of, but I'm interested in finding more myself so I will bump your thread.

If manga is okay I might be misremembering if there is like one guy in the background who is so unimportant he is not worth remembering but off the top of my head I can think of Yuru Yuri, Yuyushiki, Bocchi the Rock, and K-On.

If you don't want to read any sci-fi books then to my knowledge your options are limited. To be honest most books have at least one or two male characters. Although a lot of manga has female heavy casts, pretty much any magical girl series or "girls hanging out" manga have female only characters. Maybe try asking on book forums for recommendations?
